If you want to change your plugins after the first time setup, you can go through 'Config Plugin/BIOS Selector' in the main PCSX2 window.Video (GS): Picking one of the GSdx plugins is your best bet, since it tends to give the best performance in most cases. It has a very active development community that is constantly working on compatibility and adding features - the code is tweaked so often that new subversions (SVNs) of the emulator are compiled every day.
